yes I was using the signal wire and 5 volt reference back probing the pcm. But supplied a dedicated battery ground

I'm not sure what "drag test the PCM Connectors" means?

Sorry for all the separate replies, I actually cut the signal wire at the pcm connector to isolate it from the rest of the harness when I was testing everything. But not the 5 volt reference

Well unfortunately the truck is leaving my possession, so I won't have further opportunity to diagnose it, but I do plan to check another customers 6.7 to test this to see what is up. Perhaps we will all get to learn something.

Pin fitment test on the PCM connector to check for spread pins... the drag test.

Got it, I did not do that test, but the pcm connectors looked like they had never been touched before I got to them.
