650Amp clamp around positive terminal facing away from battery set to 1mv/1amp. 

tapped in to number one injector. 

Can anyone help me understand what I’m seeing here, to me it looks like I can see three compressions strokes and then  three dead cylinders. Still trying to learn how to use the oscilloscope and do tests like these. Thanks

It looks like your RC waveform is inverted. You can see that when the waveform starts, the trace goes down. 
 
It should go up.

If you invert the waveform, I see what looks like 4 good compression humps, 1 not so good hump, and 1 missing hump.
 

Also, don't use an injector as a sync. Injectors can fire at different times during the engine cycle. Usually, during the intake stroke but, they can even be fired during the exhaust stroke.

Use an ignition strike, or a coil control event as a sync. Ignition strikes, always, occur a bit before TDC of the Compression stroke.

On the far left, the big drop indicates the starter overcoming its initial movement. As you see three peaks, then no peaks, the no peaks indicate low compression. Note, when a piston is on the compression stroke, the current draw increases, hence the peak because of the effort to compress the air in the cylinder. If there is no/low compression, the effort is reduced thus little or no effort to move the piston. Also note that if you used the injector to sync the signal, the injector is operated on the intake stroke so the first peak shown will not be cylinder #1. I assume this is an inline 6, so the compression stroke occurs every 120° so follow the firing order to determine which cylinders are low.

I have added a better photo with a signal from the coil pack #1. Turns out it had a broken intake valve.
