I just wanted to share this one with everyone. I already fixed it. Diagnosed it in about 30 minutes after looking for the correct CAN bus diagrams. Everything in this car is controlled via the CAN bus. Window switch, locks, interior lights, headlights, wipers and more. Impressive.
During my initial code scan of the vehicle, there were 7 modules missing. Car has 18 and the scanner only picked up 11. At first I narrowed down which modules were missing and it was all the door modules and the HVAC Module. The Rear Right door module was present oddly enough though. I first thought about a bad shared ground. Problem was, the HVAC didn't share the same ground as the other modules. I still tested the grounds for sanity sake it they had less than 30mv under load. I than changed direction as there were multiple communication codes and CAN codes. It seemed that most modules had a comm problem with the drivers door module which makes sensor after diagnosing the vehicle. When looking at wiring diagrams, I noticed everything had a CAN Bus running to it, so between that and the codes I decided to look for a CAN bus schematic and figure out the proper way to gain access to it. Something for everyone to remember, I learned this from one of Paul Danner's videos a few months ago on diagnosing a VW CAN bus. THANK YOU PAUL! This Chrysler has a Total Integrated Module (Fuse Panel Under Hood) which is the middle man between the CAN Bus network and the Data Link Connector. This is also clearly shown in the CAN schematic I attached below. Due to this, you can not look at the active CAN network properly at the DLC. You need to grab two CAN Bus wires under the Total Integrated Module which is actually very easy to do.
Well the initial problem, after finding out how to duplicate it was when opening the drivers door ONLY half way, everything would turn on and off, Headlights, marker lights, wipers, interior lights, interior chimes, tachometer would cut in and out and probably a few other things I didn't notice. If you open the door more, everything would be OK.
The fix was one broken wire for the CAN Bus in the drivers door jam. Wire was broken inside of insulation after investigating further. I soldered and repaired two broken wires in the drivers door jam harness. Not sure where the other one went to be honest, didn't check. Though I think it went to the LED door light that was left unplugged prior to me getting the vehicle.

The Diagnostic CAN and CAN C/B/A thing is always confusing when you run into it for the first time.
I did have one question:
Did you get the 11 number via the Code Scan function on the Modis?

For the the code scan I was using a Snap on Solus. The Initial codes scan only showed 11 modules found while the problem was occurring. When the problem was not occurring there were 18 modules found.
